Pepakura seems to handle some file formats better than the other, I usually use Metasequoia (*.mqo) format and never had any problems with the textures or the model itself.
I know that people sometimes have problems with disappearing textures if they use the *.3ds format. Maybe you could try exporting the model as another format that Pepakura can use? (see [link] for a list)
But maybe it's not a problem in Pepakura, but in the 3D model, that's impossible to tell for me of course... Especially since you say it's also deleting parts? If the 3D model is not modelled perfectly, Pepakura might have trouble importing it.
